Pikachu and its buddies have decided to spend their summer vacation here in Pokémon Square, a place for Pokémon to get together and have fun. Along come four Pokémon, making a racket as they head into the Square and the noise wakes up Togepi, who just got to sleep!
Pikachu and its friends try to get the four noisy Pokémon; Raichu, Cubone, Snubbull, and Marill to calm down, but everything starts going downhill from there! Squirtle and Marill go head to head, while Pikachu and Raichu face off in a heated battle. Charizard finds itself mixed up in the melee, too, and ends up getting its head stuck in a pipe!

One day, Pikachu and its friends are walking along when they suddenly fall through a Diglett hole and into Pokémon Valley, a secret location that no one knows about. Pikachu and its buddies tell the Pokémon that they could use some help looking for Togepi, who fell through the hole first. The group sets off and eventually finds Togepi in the Exeggcute nest but one of the Exeggcute is missing. That leads the group on another hunt; this time, though, Pikachu and its friends come back to the nest empty-handed. That's when a storm begins to brew, filling Pokémon valley with roaring thunder and gusts of wind that almost blow the friends and the Exeggcute nest away! Are the friends going to be able to keep the nest safe and reunite the Exeggcute?

While visiting a big city with Ash, Pikachu meets the Pichu Brothers; Pichu Little, the rambunctious younger half, and Pichu Big, the reserved older half. Pikachu does its best to keep Pichu Little from falling off a building, but it ends up falling off itself! The adventures continue as Pikachu and the Pichu Brothers roll off the top of a bus, fall into a river, and then fly into the air and onto the back of a Houndour! With the angry Houndour in hot pursuit, the trio makes its way to a pile of tires that serves as a “secret fort.” All the hustle and bustle, though, sends the fort tumbling down. With the help of some Pokémon, the group works together to rebuild the fort but Pikachu remembers that it has to get back to Ash.

Mewtwo, his heart having been softened by the selfless example of the human named Ash Ketchum back in his birthland in the eastern Kanto region, has now traveled to the western region of Johto in search of a location that is unreachable by the prying eyes and harsh judgments of humans for the sake of his band of cloned Pokémon, with whose welfare Mewtwo is solely concerned. He eventually finds the perfect hideaway: a huge mountain named Mt. Quena, surrounded by steep cliffs that are practically impossible to scale, but in its top is a forest and a freshwater lake that makes for a near-utopia for all the Bug Pokémon living there. This is a perfect fit for Mewtwo's band, so thus they settle in the top of Mt. Quena and begin a new, safe life, with Mewtwo watching over as their guardian, as he feels they cannot belong in the world as they were not born in it.

Mewtwo fights with a Tyranitar and two Escavalier in a mountain range. It escapes but is badly injured, while the Tyranitar and Escavalier are swept away by a landslide caused by their fighting. Some time later, Virgil is on his way back to base with his Eevee after completing another rescue mission. His helicopter has engine trouble, forcing him to land for repairs. He meets Anna and her grandfather Oscar, who live in a cabin in the mountains. While talking with Virgil, they explain their encounter with a Pokémon whose identity was unknown to them. Some time prior, they had been hiking with their Stoutland when all three of them fell into a deep crevasse. The Pokémon Mewtwo, unbeknownst to them, saved them with its Psychic before flying away.
